The present invention relates to an underwater magnetic field mapping system and method using an autonomous watercraft, in particular, position information obtained from each of a GPS receiver, magnetometer, and attitude sensor mounted on the autonomous watercraft, 3D magnetic field vector and attitude information [Roll] , Pitch and Yaw] are transmitted to the land control room side, and the magnetic force value correction unit obtains a 3D correction value using the 3D magnetic field vector using the posture information and refers to the 3D correction value from the fixed coordinate system. Converted to a coordinate system, represented by F (total intensity), D (declination), and I (inclination), which are geomagnetic expression methods, and mapped F, D, and I to location information, and then interpolated unexplored areas using regression to obtain a high-resolution underwater magnetic field.
