A new evaluation model was built based on the set pair analysis method to improve the accuracy of water environment quality assessment. The set pair analysis is used to solve the uncertainty problem in water safety system. The method can not only reflect the trend of regional water safety, but also avoid calculate the weights. By taking water environment quality of Jiuzhaigou as an example, the water quality standards of Grade I-V were chosen to construct the classical matter-element matrix, five representative pollution indicators (TP, CODCr, NH3N, DO and faecal coliform) were chosen as matter elements, and relating degree was calculated by the new evaluation model. The result showed that the water quality of Jiuzhaigou meets Grade I which conforms to reality. The research provided a reference for the scientific assessment of the water environment quality and showed that the set pair analysis is simple and applicable which can be used for water quality evaluation.
