The integration of genome databases is as one of the complex and challenges to bioinformatics. It is very important to study the complexity of the nature of the data first in the development of any applications. There are several hundred biological databases, analysis tools are available in the online and are freely accessible for the researcher. However, data integration is a difficult task due to the heterogeneity of the resources. Data in biological databases describes many different "things": DNA sequences, protein structures, biological pathways, protein interactions, gene expression arrays, references to literature, genomic maps, taxonomies and ontologies, etc. The goal of this research work is to combining these different things and the tools under one portal is the driving force behind data integration, but the existing heterogeneity is also a huge handicap due to the many syntactic, structural, and semantic differences. This research work mainly focused to design an integrated framework on genome databases, on several aspects of data integration, gene onthology, identifying an appropriate tool to annotate, analysis gene expression and micro array data.
