The allergenic potential of proteins often changes as a result of modifications and oligomerization, requiring careful characterization of allergen preparations employed in specific immunotherapy. Bottom up proteomics, involving digestion of a protein mixture to peptides, represents a well-established method for protein identification. However, the time consuming digestion and the loss of information about posttranslational modifications (PTMs) constitute significant disadvantages of this method. Due to the availability of new generations of mass spectrometers with high mass accuracy and resolution of up to 240.000 FWHM, the top down approach focusing on intact proteins is becoming more relevant. The aim of this study is to develop a fast HPLC MS/MS method for analyzing complex biological samples, to verify its sequence, and characterize PTMs.
