A Note on Label-Free Quantitation of LC/MS/MS Proteomics Data in Biomarker Discovery

1. We have developed a systematic experiment to measure three label-free quantitation methods. 2. The changes in peptide and protein concentrations measured by three methods are all correlated with the expected concentration levels. However, SC is less reliable at low concentration levels. 3. Even though the three measurements show decent correlation in regression analyses, the relatively low sensitivity (～80%) and specificity (75%) of the best label-free quantitation method suggests that a labeling technique should be investigated. 4. Future work will expand the analyses to other platforms including targeted techniques.
