In summary, the generated dataset represents the most comprehensive, time-resolved proteome abundance pattern comparison for any microbial organism to date. Treatment specific and common expression changes demonstrate good agreement with published mRNA expression data for most of the proteins. This is the first study that reveals mechanistic proteome changes over time involved in pathogenic progression and antibiotic defense for L. interrogans. We show that the protein components of entire pathways can be quantified across several time points and, for the first time, total proteome datasets can be subjected to cluster analysis, a tool that was previously limited to the transcript level due to incomplete sampling on protein level. Since the presented approach is applicable to any microbial organism and every lab equipped with a high-resolution mass spectrometer it should find wide application in the proteomics and microbiology field.
