Serum depletion of the most abundant proteins was effective at reducing dynamic range such that about 100 unique proteins were observed. Six of the identified proteins were differentially expressed. Serum depletion followed by SDS-PAGE allowed for overloading the gel with low abundant proteins because highly abundant proteins such as albumin were not present in the loaded sample. SDS-PAGE separation decreased the sample complexity injected into the mass spectrometer by another order of magnitude providing another 100 protein identifications. Proteins identified as potential biomarkers based on the untargeted LC-MS/MS Orbitrap runs will be verified using targeted quantitative proteomics on a QQQ mass spectrometer.
