Developed and utilized an efficient heat-induced/enzyme-mediated digestion methodology for proteomic preparation of cells harvested from thin FFPE tissue sections by LM. Employed SIS peptides for monitoring of chromatographic and mass spectrometric performance parameters. Demonstrated robust rates of peptide/protein identifications across all clinical samples. Hierarchical supervised analysis of statistically significant, differentially abundant proteins derived from spectral counting results in well-defined clustering of clinical histotypes. A number of known stage-specific proteins, along with a number of novel candidates, were identified whose relative abundances vary along the pathway of progression from Barrett's metaplasia to esophageal carcinoma.
