Differential mass spectrometry was demonstrated to be an effective approach to identify the disulfide containing peptides from complex enzymatically digested protein samples in an automated fashion. Two of the disulfide linkages were identified and characterized unambiguously on this Fcfusion protein. Software tools are highly in demand to predict theoretical fragment ion masses to facilitate the disulfide containing peptide identification and characterization.
