Human breast milk samples were analyzed from patients with breast cancer and matched controls. SDS-PAGE was used to separate the proteins from the milk sample followed by in gel trypsin digestion of the individual bands. The peptide mixtures were cleaned and then analyzed by nanoliquid chromatography-tandem mass spectrometry (nanoLC-MS/MS). Raw data were converted into pkl files using ProteinLynx Global Served (PLGS 2.4), and then submitted to Mascot database. The Mascot results were then exported as .dat files and further analyzed using Scaffold 4.1 software. The qualitative and quantitative differences between the proteomes of healthy and cancerous breast milk samples were then investigated.
