FAIMS enhanced the identification of low abundance peptide ions that remained undetectable by conventional LC-MS/MS analyses. Reduced background contribution and decreased co-fragmentation of isobaric precursor ions provided higher number of quantifiable peptide with higher accuracy of fold change measurements. The analytical advantages obtainable using LC-FAIMS-MS/MS were exploited in quantitative proteomics to determine changes in protein expression and protein SUMOylation of HEK293 cells exposed to heat shock.
