1D-SDS-PAGE-LC-ESI-MS/MS, iTRAQ labelling SCX-LC-ESI-MS/MS and Identity~(E) all provided a significant and comparable number of protein identifications. Identity~(E) offered advantages in terms of more rapid analysis, less experimental and instrument time, lower protein requirement and more confident identifications. For all methods, distinct differences in the proteome of M. silvestris were observed depending upon substrate. The Expression~(E) relative quantitation system shows advantages over iTRAQ, being a more stringent approach which gives greater statistically significant results. The differences observed in the proteome of M. silvestris offer insight into its biochemical processes, and future work will look at relating proteomic data back to biochemical pathways.
