Depending on sample complexity, MS-based proteomic data can contain an abundance of information on identities and expression of hundreds to thousands of proteins. Recently, several research groups published various methods that detect relative changes in protein expression via label-free mass spectrometry methods. In order to apply the methodologies to real biological research, it is essential to test robustness of these methods, and to measure sensitivity. In our poster, we will evaluate and compare recently published quantification methods: protein sequence coverage, peptide/spectrum counts, and peptide ion intensity which we call ROOMS (Regular Old Mass Spectrometry). We apply the label-free method to study Purkinje cell degeneration (pcd) from retina in mice pre-symptomatic of neurodegeneration and wild type.
