The conservation of gene order and the characterization of uniparental inheritance in chloroplast and mitochondria! genomes have led to the design of chloroplast and mitochondrial primers, which facilitate phylogenetic or population genetic studies inplants, The polymerase chain reaction-restriction fragment length polymorphism approach was used to detect genetic variations in cpDNA and mtDNA in the genus Oryza and to clarify the phylogenetic relationships among 10 different species. Five regions ofthe chloroplast genome and four regions of the mitochondrial genome were amplified with the plant cpDNA and mtDNA universal primers and digested with several restriction enzymes, Genetic variation was evident in some regions of the chloroplast and mitochondrial genomes among most investigated species, Species-diagnostic markers of cpDNA and mtDNA were found, showing that differentiation of cpDNA and mtDNA varied from species to species, Intraspecific variations in cpDNA and mtDNA were also detected infour species of the Oryza complex, indicating that indica-japonica subspecific differentiation of cpDNA and mtDNA followed the trend noted in the O. saliva complex.
