Z curve is a mapping of the DNA sequence of characters to 3D visualization tool. Z curve not only retains the completed bioinformation of the DNA sequence of characters, but also has some special biological features. This paper analyses some properties of Z curve from the perspective of geometry, and gives a comparison algorithm to analyse the similarity between two Z curves. Through the comparison between analysing in this new way on the 10 species of homologous UBE2b mRNA sequence and analysing in traditional way given by Needle-Wunch algorithm. The result shows, though similary score based on the comparison of discrete Z curve is different from character-based alignment, the new method is more rational.
