The paper analyzed 10 strains on with random amplified polymorphic DNA (RAPD), in order to find out genetic diversity of molecule and phylogeny of Arbuscular Mycorrhizal Fungi (AMF). The results showed that strains of different host plants in same habitat were closer than strains of same host plant in different habitats on the aspects of origin. There is abundant genetic polymorphism in species to the strains on same host plant because of different kinds of ecological environment, but there is also hard abundant genetic polymorphism in species to the strains on different host plants because of same ecological environment. Genetic similarity of strains of different host plants under the condition of same ecological environment is higher than strains of the same host plant under the condition of the different kinds of ecological environment. There are correlative relationships on the aspects of habitat, host plant and genetic similarity of AMF, but habitat has a higher effect than host plant on the aspect of genetic division of AMF.
