This estimation system includes: an acquisition means that acquires brain wave measurement data and functional magnetic resonance imaging measurement data measured simultaneously from a subject; a first calculation means that calculates a first functional coupling for each of channel combinations on the basis of the correlation between channels included in the brain wave measurement data; a second calculation means that calculates a second functional coupling for each of intracerebral networks on the basis of the correlation between areas of interest included in the functional magnetic resonance imaging measurement data; a third calculation means that calculates a disease likeness label by calculating a score indicating the disease likeness of an estimation target using a plurality of the second functional couplings; and a machine learning means that determines an estimation model for estimating disease likeness using a predetermined first functional coupling by means of machine learning in which the first functional coupling for each of the channel combinations and the disease likeness label are used.
