Disclosed is a peptide fragment-based targeted proteome accurate quantification method. A series of polypeptide sequences with the same amino acid length, which contain affinity tags and have similar physical and chemical properties, are designed. The series of polypeptide sequences comprise affinity tag sequences, characteristic amino acid sequences of tagged proteins and restriction enzyme cutting sites of protease. After being added into 5' or 3' ends of an open reading frame of different genes for expression, nucleotide sequences encoding these sequences serve as optimized peptide fragments for mass spectrometry detection for protein quantification. As each sequence contains the same affinity tag, these peptide fragments can be enriched with the same antibody, thereby avoiding signal difference caused by difference of antibody enrichment efficiency, and achieving detection of low-concentration peptide fragments and accurate quantification of proteins in targeted proteomics.
