A high-throughput photographing system for acquiring crop phenotypes, wherein sliding guides in three directions and image collection devices correspondingly arranged at the end parts of the sliding guides are used to form two phenotype acquisition units for different phenotype information. The phenotype acquisition units are separately provided at different positions of root boxes according to the arrangement direction of the root boxes, and acquire crop images under different viewing angles so as to implement the extraction of crop phenotypic features. The system uses driving apparatuses to drive the corresponding image collection devices: first the driving apparatuses are adjusted to positions where crop phenotype information can accurately be acquired, then same drive the image collection devices to scan root boxes arranged in a first direction and crops in the root boxes one by one along the first direction, and sequentially acquire the phenotype information of the crops in each root box. The system is able to obtain multiple sets of crop top-down graph data in real time, at regular times, and at fixed points, and then complete the storage, transmission and phenotypic data analysis of the multiple sets of crop top-down graph data.
