The present invention relates to a method for isolating certain cell phenotype switch molecules and phenotype related gene batteries from complex genome of higher animal and plant by constructing regulatory element library and regulatory protein/regulatory element library of genes. The regulatory element library constructed according to the present invention comprises all cis-acting elements, and has small library complexity, so it is easy for application and manipulation. The method provided by the present invention is useful in gene localization and classification analysis, as well as in research of gene development network and function network. It is possible to design efficient drugs according to the regulatory sequence of the phenotype related genes and the phenotype switch molecules for purpose of disease treatment.
