PROBLEM TO BE SOLVED: To provide a method and system for identifying, designing and synthesizing protein and the skeleton of protein. SOLUTION: The method and system enable the qualitative specification of the steric configuration of designable protein and the formation of the folding of protein. Further, they use one set of paired dihedral angles to form the steric configuration of the skeleton of protein, to normalize the total surface exposed area of the steric configuration of the skeleton of protein, to form the random arrangements of one set of hydrophobic parts having a uniform weight in the space of allowable arrangement, to judge which of residual steric configurations is in a ground state with respect to respective arrangements formed at random, to record the steric configuration of the ground state with respect to respective arrangements to set desired steric configuration to the ground state to include the most arrangements having this steric configuration, and to finally synthesize the amino acid sequence to the desired steric configuration.
