The present invention, comprising the design and uses of Flanked Exon Oligonucleotides (FEOs), relates to methods to assess the levels of expression of segments that are alternatively present within transcripts. The method is particularly useful to obtain detectable hybridization levels between FEOs and alternative exons inbeded in transcripts, when those alternative exons are of a length that do not ensure a reliable hybridization (hereby called small exons).
