PPROBLEM TO BE SOLVED: To provide a method for operating the apparatus for carrying out nucleic acid amplification reaction. PSOLUTION: In an apparatus carrying out the nucleic acid amplification reaction that includes denaturation, annealing and extension processes and carries the nucleic acid amplification reaction in an reaction mixture including a target nucleic acid segment, this apparatus includes following: an open capillary reactor that has a part suitable for including the reaction mixture; the first heater that is suitable for coming into contact with a part of the capillary reactor so that the reaction mixture may receive the heat of the first temperature suitable for causing the denaturation process; the secand heater that is suitable for coming into contact with a part of the capillary reactor so that the reaction mixture may receive the heat of the second temperature suitable for causing annealing and extension process; the sample treatment means connected to the capillary reactor room in order to automatically move the reaction mixture into the capillary reactor or to the outside; and the positioning means for automatically positioning the first and the second heaters partially contacting to a part of the capillary reaction room.
