Analyzing molecular targets contained with in a complex mixture comprising contacting the mixture of molecular targets with a set of primary probes of different types, separating probes and targets which have formed probe-target complexes to recover a set of primary probes that represent a molecular footprint of the analyzed molecules; and quantitatively analyzing the primary probes eluted in step (c), is new. Analyzing molecular targets contained with in a complex mixture comprises: (a) contacting the mixture of molecular targets with a set of primary probes of different types, where each primary probe is likely to bind to a specific molecular target; (b) removing the primary probes non-specifically linked with a molecular target; (c) separating probes and targets which have formed probe-target complexes through specific bonds in order to recover a set of primary probes that represent a molecular footprint of the analysed molecules; and (d) quantitatively analyzing the primary probes eluted in step (c).
