Provided is a method for controlling a hybrid power generation device by using a fuel cell and a secondary battery to allow easily obtainable methanol to be used as fuel and to maximize the performance of a power generation device. A method comprises the steps of turning on the start-up switch of a central control part; self-diagnosing the entire system by the central control part; activating a fuel cell controller, a secondary battery controller and a motor controller by the central control part; detecting the load amount of a motor by the motor controller by the central control part; determining whether the interruption is requested from the motor controller or not; operating a motor with the power of a secondary battery pack by the central control part if the interruption is not requested and operating the motor with the power of a secondary battery pack and a fuel cell if requested; examining the turn on/off state of the start-up switch continuously by the central control part during the operation of the motor and determining whether the load of the motor is below a set value; and operating the motor with the power of a secondary battery pack if the load is below a set value, and operating the motor with the power of a secondary battery pack and a fuel cell if not.
