The system has an estimator (11) for respectively receiving current intensity, anodic pressure, temperature and anodic over voltage of a fuel cell (1), at an input via connections. The estimator estimates carbon monoxide content at an anode (2) of the fuel cell from the received current intensity, anodic pressure, temperature and anodic over voltage. The estimator is constituted of a filtering module e.g. Kalman filter, residue generating module and a residue comparison module. An independent claim is also included for a method for protection against poisoning of carbon monoxide of a fuel cell system.
