PPROBLEM TO BE SOLVED: To provide a method for predicting the secondary structure of a nucleic acid sequence predicting, not only the overall similarity but also local similarity of the secondary structure of a nucleic acid sequence, and to provide a prediction apparatus and a prediction program for the secondary structure of a nucleic acid sequence by performing the method. PSOLUTION: The prediction method has a step of extracting the structural element of the secondary structure of a nucleic acid sequence, and a step of evaluating the similarity of the structural elements of the nucleic acid sequence to be evaluated, based on the characteristic vector of the structural element.
