A method for multiscale volume-based retrospective topology correction corrects topological defects on white matter (W), grey matter (G) and background (B) objects of a 3D segmented image (700). At each of a sequence of increasing scales, a topology correction filter is successively applied to cut handles and fill tunnels of W (704). When W is homotopic to a ball, the topology correction is completed and a cortical surface model is extracted from the topology corrected volumetric image (706). The topology correction technique preferably comprises a morphological topology correction (MTC) filter that associates a larger correction cost to topology corrections at locations having a larger surface-like property (e.g., "flat" and "wide" regions).
