A method for predicting the second structure of a protein is provided to have an accurate and exceptional prediction ability about the second structure of the protein and a convenience using a nuclear magnetic spectroscopy in order to enhance an accuracy of predicting the second structure of the protein. A method for predicting the second structure of a protein using a nuclear magnetic spectroscopy comprises steps of: building a YDB database which is a relational database produced based on chemical shift data of a Bio Magnetic Resonance Bank having PDB files of a Protein Database Bank and chemical shift information of protein atoms by an NMR experiment; building-up a 6GetSBY program predicting the second structure by assignment of 6 kinds of backbone atoms; loading the second structure processing the YDB database, a dihedral angle, a hydration and a database index file to a memory and searching it at a fast processing speed; supplying a BMRB star or a Sparky assignment table file path and predicting the second structure of the protein selecting a desired option.
