Provided is a method for selectively detecting DNA by using a protein specifically coupled with DNA base sequence in no need of using single strand DNA or a fluorescent label in DNA hybridization. A method for selectively detecting DNA comprises the following steps of: binding fluorescent particles to a limitation enzyme of sequence specific DNA-binding protein; reacting the limitation enzyme to a DNA sample; and analyzing the limitation enzyme-bound DNA. The fluorescent particle is selected from the group consisting of a quantum dot, self- fluorescent particle, and a nano-sized fluorescent particle.
