A method for preparing high yield of S-naproxen ethyl ester is provided to obtain high yield of S-naproxen ethyl ester within a short time by securing optimal temperature and pressure of a lipase enzyme reaction under a supercritical condition. A method for preparing high yield of S-naproxen ethyl ester comprises the following steps of: adding water to S-naproxen ethyl ester and dispersing the S-naproxen ethyl ester using ultrasonic wave; adding alcohol and i-octane to the S-naproxen ethyl ester-dispersed water and dispersing the mixture using the ultrasonic wave; and charging a reaction cell with the mixture and lipase and esterifying the mixture and lipase using an enzyme reaction under a supercritical condition. The enzyme reaction is performed under the condition of 75-175 bar of pressure, 300-350K of temperature and 100-200rpm.
