PURPOSE: A control system of an advanced treatment device having a two-stage reaction tank is provided to maintain quality of processed water uniformly without interference of seasonal or timing environment requisite by adjusting an operation process automatically according to water quality. CONSTITUTION: A control system of an advanced treatment device having a two-stage reaction tank includes the following steps of: measuring water quality and the inflow amount of sewage with a plurality of measuring sensors(50); connecting one of a first reaction tank(10) and a second reaction tank(20) or standing the tanks in a line according to a measuring value of the measuring sensor; mixing and aerating the sewage; discharging the processed water ejected from at least one or more between the first reaction tank and the second reaction tank to a final sedimentation basin(30); and transferring the processed remaining sludge or the processed water to the first reaction tank or the second reaction tank.
