The present disclosure relates to a system and method for analyzing peptide sample stream from the chromatography column using tandem mass spectrometry. Peptide contained in the sample stream, for example, analysis of the sample stream in the first time interval, is performed to identify the tryptic peptides. Next, in order to identify protein sequences of one or more comprise a peptide sequence that is identified and in order to identify related peptide sequences contained in the protein sequence which differs from the peptide sequence, database search is performed. By spiking the sample with standard peptide and, based on the hydrophobicity of the predicted peptide, retention time of related peptides can be estimated. Then, information on the related peptides may be used to set the time interval of the second mass spectrometer to ignore or detect ions corresponding to the relevant peptide.
