PROBLEM TO BE SOLVED: To provide a method of performing image analysis to a laminated structure including cell population of a layer structure while keeping a solid structure.SOLUTION: In an image analysis method of cells in a laminated structure, (a) a cell nucleus and the other one or more types of biomolecules in a laminated structure, at least one layer of which is a cell layer, are severally fluorescent labeled, (b) a plurality of planar tomographic fluorescent labeled images having different height direction are acquired by each type of fluorescent labeled biomolecules with respect to the laminated structure, (c) a solid tomographic image is built by stacking the acquired planar tomographic fluorescent staining image group, (d) one or more cell regions are divided from the built solid tomographic images, (e) a single planar stack image is fabricated by each divided cell region, and (f) image analysis is performed to each planar stack image and cells in the laminated structure are analyzed. The cell regions divided in the process (d) include one or more cell layers in the solid tomographic image and are regions parallel with the bottom surface.
