Provided in the present invention is a method for controlling the security of transgenic hybrid crops, which comprises the construction of a recombinase system, transcriptional activation system, and auto-deletion-binary-system of transgenic plants of an exogenous gene expression control system. The transcriptional activation system is controlled by using the specific promoter of a floral primordial cell of a plant as the promoter of the auto-deletion-binary-system of transgenic plants, and the start of the recombinase system is controlled by the transcriptional activation system which makes the exogenous gene introduced into the plant exist in a stable state in the hybrids of the F1 plants and the non-deletion tissues, such as roots, stems, leaves, etc. but the exogenous gene in the pollens and seeds of the F1 plants is deleted in order to achieve security control of the transgenic hybrid crops.
