The present invention relates to a PCR amplification method for multiple base sequence elements distant from each other on a single nucleic acid and, more specifically, to a method for bringing the multiple base sequence elements on DNA distant from each other on a single nucleic acid in close proximity using DNA origami and then PCR amplifying the adjacent sequences as a single amplicon. According to the present invention, the multiple base sequence elements located far from each other on a same chromosome are able to be amplified as a single PCR amplicon through the PCR method using the DNA oregami, and the relations between the physically associated base sequence elements are able to be revealed quickly and effectively. For example, haplotype phasing of alleles or base sequence polymorphic regions like multiple SNPs is practicable, and the method is useful to confirm whether a desirable gene is inserted into the desirable site by recombination.
