The present invention relates to a bio-electrochemical waste water treating apparatus for removing organic nitrogen and organic material in waste water including microorganism inhibitory factor in high concentration by branching the inlet of inlet water, and a method of treating waste water using the same. According to the method of treating waste water of the present invention, the inflowing path of the waste water is branched to separately inflowing the waste water to decrease the influence on microorganism accompanied with a biological waste water treating process by microorganism inhibitory factor such as an antibiotic, a disinfectant, etc. included in the waste water in high concentration, to increase the survival rate of the microorganism and to prevent the imbalance during the waste water treating process due to the extinction of the microorganism in advance. Thus, the organic nitrogen and organic material included in the waste water may be treated stably, and the waste water treating apparatus and the method of treating waste water may be usefully used for improving water quality.
