The present invention relates to a system for managing the arrangement of navigational aids based on an electronic navigational chart capable of composing GUI based on an electronic navigational chart to display various features of navigational aids intuitively, enabling the optimum arrangement and verification of the navigational aids, and facilitating multilateral analysis and arrangement of various kinds of feature data of the navigational aids such as homogeneity, contour lines, and visible distances and a method thereof. According to the present invention, when a navigational aid is being newly built or placed, it is possible to compare the new navigational aid with the existing navigational aid layout easily, understand and analyze complex navigational aid data intuitively using the GUI based on an electronic navigational chart, improve design efficiency using functions optimized for the arrangement of navigational aids, reduce design time by automatically detecting possible errors in the arrangement of navigational aids, and identify and prevent possible accidents which may occur after the installation of a navigational aid.
