The present invention relates to a system for processing misdiagnosis and a method thereof, capable of determining a malignant code by building a common pattern, a white pattern, and a black pattern and detecting the common pattern, the white pattern, and the black pattern for a test object program. The system for processing the misdiagnosis according to the present invention comprises a pattern database which comprises the common pattern, the white pattern, and the black pattern; a common pattern detecting unit which detects the common pattern from a test object file based on the pattern database; a feature pattern detecting unit which detects the white pattern or the black pattern from an area excluding the common pattern of the test object file based on the pattern database; and a determining unit which determines whether or not the test object file is the malignant code according to the white pattern or the black pattern detected from the feature pattern detecting unit.
