The present invention provides: a primer set for differentiating the seed coat color of black rice containing anthocyanin and other brown rice seed coat colors; a kit for differentiating the seed coat color of black rice containing anthocyanin and other brown rice seed coat colors; and a method of differentiating the seed coat color of black rice containing anthocyanin and other brown rice seed coat colors by performing an amplification reaction using the primer set. By using the primer set of the present invention, a user can differentiate black rice in a seedling condition compared to an existing sorting method of confirming the color of seed coats after the vegetative growth, discharging water, and grain filling; and the homomorphy and heteromorphy of characteristics can be possible, thereby improving the breeding efficiency utilizing the juvenile selection of black rice and minimum resources.
