PROBLEM TO BE SOLVED: To provide a method for analyzing, using a genotype marker, the number of repeat in a single nucleotide repeat polymorphism and a single nucleotide polymorphism existing near a single nucleotide repeat.SOLUTION: A method for analyzing the number of repeat in a single nucleotide repeat polymorphism or a single nucleotide polymorphism comprises (a) preparing a genotype marker comprising two or more kinds of labeled nucleic acid fragments corresponding to a nucleic acid region in which a single nucleotide polymorphism may be generated, wherein each nucleic acid fragment has a sequence having a different number of repeat in the single nucleotide repeat, or expresses a separation behavior similar to the nucleic acid fragment that has a sequence having a different number of repeat, (b) preparing a subject nucleic acid fragment by amplifying a region corresponding to the nucleic acid fragment comprised in the genotype marker using PCR method, (c) mixing the genotype marker and the subject nucleic acid fragment to perform a separation process, and (d) determining the number of repeat in the single nucleotide repeat or the single nucleotide polymorphism by comparing a mobility of the subject nucleic acid fragment with the mobility of the nucleic acid fragment in the genotype marker.
