The present invention relates to a system and a method for screening a ligand using a soft magnetic microstructure. In particular, the system and the method of the present invention are useful for screening a ligand-magnetic particle library consisting of multiple different compounds against a target material which is preferably a biochemical system. The system according to the present invention for screening a ligand using a soft magnetic microstructure comprises: a reaction module for forming a reaction mixture comprising unbound ligand-magnetic particles and target material-ligand-magnetic particle complexes by reacting a target material, which is a biochemical system, with a ligand-magnetic particle library consisting of multiple test compounds; a magnetic force generation module for controlling an external magnetic field and magnetizing a soft magnetic microstructure, the unbound ligand-magnetic particle, and the target material-ligand-magnetic particle complex; a transfer module consisting of: a soft magnetic chain microstructure for generating an internal magnetic field and controlling the movement of the target material-ligand-magnetic particle complex according to the direction of magnetization, when magnetized by the external magnetic field, a loading site for loading the reaction mixture into one terminal of the transfer module, and a detection site to which the target material-ligand-magnetic particle complex is transferred at the other end of the transfer module; the unbound ligand-magnetic particle and the target material-ligand-magnetic particle complex, of which the movements are controlled by the internal magnetic field generated according to the magnetization of the soft magnetic microstructure; and an analysis module for analyzing the ligand dissociated from the transferred target material-ligand-magnetic particle complex and the effects of the ligand on the biological activity of the target material.
