The present invention relates to a peptide nucleic acid (PNA) set for suppressing an amplification of a dominant microbial species, and a manufacturing method of a metagenomic library using the same. More specifically, one or more PNA probes including a unique base sequence of top three microbial species gained through a general metagenomic analysis are added into a manufacture of a library, and a manufacturing condition is changed, in order to suppress the amplification of a target microbial species. By reducing a rate which the dominant microbial species occupies using a PNA probe having an excellent binding force with a DNA, a discovery of a new microbial species and the metagenomic analysis can be simply and exactly distinguished.
