The present invention relates to an efficacy-based bioactive substance discovery method using a plant, which is intended to discover a lead material for a novel drug by repetitively performing screening experiments based on a phenotype of a developmental biological marker of the plant. To this end, the present invention provides an efficacy-based bioactive substance discovery method using a plant, which is characterized in that a candidate material for the novel drug development are screened by using, as a marker, a specific phenotype expressed in the plant when the plant is treated with a certain material.
