The present invention relates to a method for harvesting micro algae and extracting lipid using a cationic surfactant-magnetic nanoparticle complex comprising: a hydrophobic magnetic nanoparticle forming step (a) of forming a magnetic nanoparticle coated with a hydrophobic molecule by coating the surface of the magnetic nanoparticle with the hydrophobic molecule; a cationic surfactant-magnetic nanoparticle complex forming step (b) of forming a cationic surfactant-magnetic nanoparticle complex by adsorbing a cationic surfactant to a hydrophobic surface of the magnetic nanoparticle coated with the hydrophobic molecule; a microalgae aggregation inducing step (c) of inducing aggregation of microalgae by adding the cationic surfactant-magnetic nanoparticle complex to a microalgae culture medium; an agglomerates collecting step (d) of collecting agglomerates aggregated in step (c) with a magnetic force; and a lipid extracting step (e) of extracting lipid from the extracted agglomerates. According to the present invention, the method for harvesting micro algae and extracting lipid using a cationic surfactant-magnetic nanoparticle complex has an effects of being environmentally friendly by treating only with interaction between a cationic surfactant-magnetic nanoparticle complex and a microalgae cell wall without chemicals consumed in the extracting step and energy input separately.
