The present invention relates to a time-dependent genome-wide analysis method of gene expressions of microbes, which includes a screening technique that induces pathogenicity in vitro and screens pathogenic genes of specific diseases without getting mixed up with the host genes, and a method to identify the sequence of gene expressions by providing a gene set related to specific signaling processes of microbes and analyzing subsequent longitudinal gene expression patterns. According to the present invention, an extract from a host is introduced to a culture of pathogenic microbe to induce pathogenicity, and samples are extracted therefrom at varying time-points and analyzed by RNASEQ. As a result, the present invention was able to analyze the expressions of about 4,000 genes, which represent approximately 90% of the total genome of the pathogen, at 5 minute intervals.
