The present invention provides a heterogeneity heat exchange system for a vessel and a heterogeneity heat exchange method using the same. The heterogeneity heat exchange system for a vessel can extend a life of a boiler and can prevent a fuel oil from being wasted. The heterogeneity heat exchange system for a vessel also can improve energy efficiency. The heterogeneity heat exchange system for a vessel includes: a steam heater unit heat-exchanged with a fluid requiring heating by receiving steam with a setting pressure from the boiler; an electric heater unit heat-exchanged with the fluid requiring the heating by using a heating coil; and a steam generation control unit. The steam generation control unit stops the operation of the steam heater unit and operates the electric heater unit when the pressure of the steam is below the setting pressure. The steam generation control unit also stops the operation of the electric heater unit when the pressure of the steam is over the setting pressure after the operation of the electric heater unit. The steam generation control unit stops the operation of the electric heater unit and operates the boiler when the pressure of the steam is below the setting pressure after the operation of the electric heater unit.
