A method of three-dimensional tomographic reconstruction (3D) of a sample (30) including at least one object of interest, the method comprising the steps of: a) obtaining a current set of projection images of a system (8, 28) optical tomography; b) adjusting the current set of projection images of the sample (30) as a priori knowledge (24) to produce projection images adjusted eliminating unacceptable characteristics and forming the current set of projection images to acceptable characteristics as a priori knowledge wherein a priori knowledge (24) includes a priori knowledge (17) selected from the group consisting of the chemical (19) preparation of the cells, cellular characteristics, the boundaries of the cells, contrast agents having distributions known contrast, a transfer function of modulation measurement system (8, 28) projection, the Bayesian analysis (16) of multiple similar objects in the sample (30), and errors resulting from reconstruction algorithm three-dimensional images; c) using a reconstruction algorithm in the adjusted projection images to generate a three-dimensional image (10); d) also adjust the three-dimensional image according to a priori knowledge (24) for generating an adjusted three-dimensional image (11); e) applying criteria for completion of the procedure for determining whether the three-dimensional image set meets a selected level values (12) confidence; and, f) if the set three-dimensional image does not satisfy the selected level of confidence values, then computationally create a set of pseudoproyecciones, creating the set of pseudoproyecciones computationally generating artificial projections through the volume of three-dimensional data with the same projection angles that the current set of images (13) projection and comparing the current set of projection images with images pseudoproyección to produce a new set of projections (14), wherein the new projections are brought back into step a) and a current set of projection images, and repeating steps a) to e) until it is satisfied (15) the selected level of confidence values (15)
