Invention relates to method of controlling the operation of an internal combustion piston engine plant (12) in a marine vessel (10) wherein the method comprises during the operation of the internal combustion piston engine plant (12) acquiring or determining a limit value of emissions, assigning a loss factor relating to both the internal emission control system (18) and the external emission control system (20), controlling the internal emission control system such that a first reduction of emissions is obtained, controlling the external emission control system such that a second reduction of emissions is obtained, controlling the internal emission control system and the external emission control system such that the combined first and second reduction provides total emissions less than, or equal to the determined limit value of emissions, and setting the ratio of the first reduction obtained by the internal emission control system to the second reduction obtained by the external emission control system such that the total loss factor is minimized.
