The present invention relates to a method for determining the proportion of different mitochondria in a sample, wherein the method comprises: performing PCR amplification of a highly variable region of a genome of mitochondria in a sample comprising different mitochondria to obtain an amplified product; conducting second-generation sequencing on the amplified product; and according to the results of the second-generation sequencing, analyzing the SNP locus of the highly variable region of the genome of mitochondria in the sample to determine the proportion of different mitochondria in the sample.
